The short answer

Payroll software in Uganda is a system that holds your staff records, works out gross pay, deducts PAYE and NSSF, handles allowances and advances, produces a payslip for every person and pushes the net pay out to bank or mobile money. A good one also pulls attendance and leave in automatically, so the person doing payroll is checking figures rather than typing them. Why the spreadsheet stops working

Almost every company we build payroll for arrives with the same setup: one Excel file, one person who understands it, and a formula written three years ago by someone who has since left. It works until it does not.

The failures are predictable. Someone copies last month's tab and forgets to remove a staff member who resigned, so a leaver gets paid. The NSSF column is calculated on net instead of gross. Overtime is worked out from a WhatsApp thread with the site supervisor. A casual worked 19 days but the muster roll says 21. Nobody can produce last April's payslip when a bank asks the employee for one.

The real cost is not the errors, it is the two to four days a month a senior person spends assembling the file. In a 60 staff company that is roughly a month of skilled time every year spent on data entry. A payroll system does not make anyone redundant. It moves that person from typing to checking, which is what you are actually paying them for.

The honest test: if payroll takes you under two hours and has never been wrong, keep your spreadsheet. If it takes a day or more, or an error has already cost you money or trust with staff, build the system.

What we build into a payroll system

This is the standard scope for a Ugandan hr and payroll system. Not everything is needed on day one, and we will tell you which parts to leave for phase two.

  • Employee records: contracts, NIN, TIN, NSSF number, bank or MoMo details, next of kin, job grade, start and end dates, uploaded documents.
  • PAYE engine: Uganda PAYE bands held in a settings screen, not buried in code, so you update rates yourself when they change.
  • NSSF: 5 percent employee and 10 percent employer split calculated automatically, with the monthly schedule ready to export for filing.
  • Allowances and deductions: transport, housing, airtime, lunch, salary advances, staff loans with automatic instalment recovery, SACCO deductions, disciplinary deductions.
  • Attendance: clock in and out from phone, biometric device or supervisor sheet, with daily rates and overtime feeding straight into the payroll run.
  • Leave management: annual, sick, maternity and unpaid leave, balances that accrue automatically, approvals by line manager, and unpaid days that reduce pay without anyone recalculating by hand.
  • Payslips: generated per person per period, emailed or sent by WhatsApp link, and stored so any payslip from any month can be reprinted years later.
  • Payouts: MTN MoMo and Airtel Money disbursement for casuals and field staff, plus a bulk bank file in your bank's format for salaried staff.
  • Reports: payroll summary, cost per department or site, PAYE and NSSF schedules, net pay listing, year-to-date per employee, plus a full audit trail of who changed what.

The parts Ugandan payroll actually gets wrong

Generic payroll packages are built for salaried office staff paid on the last working day. Ugandan payroll is rarely that clean. These are the areas where we spend most of the build time.

Casuals and daily rates

Construction, farms, factories and events companies pay people by the day. That means a muster roll, a rate per day, sometimes a different rate for Sunday, and a payout that must reach the worker by phone the same evening. We build a site-level attendance screen a supervisor can use on a cheap Android phone, and the day count flows into payroll without retyping. This is the single biggest source of payroll disputes we see, and it is fixable.

Salary advances and staff loans

Nearly every Ugandan employer gives advances. Without a system these live in a notebook. We build them as a balance against the employee, with a recovery schedule that deducts automatically until the balance clears, and a rule that stops recovery pushing net pay below an agreed floor.

Commission and target-based pay

Sales teams, agents and field staff paid partly on performance need the commission figure to come from real sales data, not a WhatsApp summary. If you already run a pos-inventory-system-uganda or a CRM, we pull the numbers straight across.

Multiple companies, one director

Very common here. Three registered entities, overlapping staff, one person approving all payroll. We build company-level separation with a single login and consolidated reporting, so you are not maintaining three systems.

Mid-month joiners and leavers

Pro-rating by working days, final dues, leave days paid out and NSSF on a partial month are where manual payroll quietly goes wrong. The system does the arithmetic the same way every time.

How we build and hand it over

We have delivered 25 plus live systems, and payroll is the one where a careless launch causes the most damage. Nobody forgives a wrong salary. So the process is deliberately cautious.

  • Week 1, rules session. We sit with whoever currently runs payroll and write down every rule, including the ones that only exist in their head. Allowance policies, overtime rates, who approves what, how casuals are counted.
  • Week 2, fixed quote and scope. You get one document listing every screen and rule, with a price and a date. It does not move unless you change the scope in writing.
  • Build and weekly demos. You see working screens every week, not a progress report. Wrong assumptions get caught in week 3 instead of week 10.
  • Parallel run. Before go-live we run your last two months through the new system alongside the old spreadsheet. Every figure must match to the shilling. If it does not, we find out why before anyone is paid from the system.
  • Training and handover. Two sessions with HR and accounts, a written guide in plain English, and the source code handed to you. You own it. There is no per-user licence and no lock-in.

How to choose a payroll system

Before you sign with anyone, including us, ask these questions.

  • Can I change the PAYE and NSSF rates myself? If the answer is that a developer must do it, you will be paying them every time the law changes.
  • Where is our staff data stored, and can I export all of it today? Ask for a live export during the demo. Salary data is sensitive, and you should never be unable to walk away with it.
  • Who can see salaries? Insist on role-based permissions. In a real Ugandan office, an HR assistant seeing the directors' pay creates problems that no software can fix afterwards.
  • Does it handle our messiest pay type? Do not demo it with a neat salaried employee. Demo it with your daily-rated casual who worked 19 days, took a UGX 200,000 advance and did two Sundays.
  • What happens when it goes down on pay day? Get the support arrangement and response time in writing.
  • Total cost over three years, not month one. Per-user monthly licences look cheap at 20 staff and painful at 120.

How long does it take to build?

A starter payroll system takes about 4 to 6 weeks. Payroll plus full HR takes 8 to 12 weeks. Most of that time is not coding, it is agreeing your allowance rules, importing staff records and running your last two months of payroll through the system in parallel until the numbers match to the shilling.
